This is only somewhat related, but I love books with embedded puzzles. =) - Some of the Rainbow Magic early chapter books by Daisy Meadows have novel-length puzzles - The Eleventh Hour by Graeme Base is full of puzzles for ages 5-10 -

Most of Base's books have some sort of [uzzle to solve. His latest, Enigma, has a mystery to solve and I am pretty sure, from memory, that it includes a code.
