Good point! I can't think of any other ending for The Chocolate War that wouldn't have compromised the story.

If you think of The Chocolate War as a tragedy, it definitely works. Even in the way that the bad guy 'wins'. His power is not curbed and you know he will eventually get more and more corrupt.

But then even with tragedies and sad endings, the problem in the story gets solved. I'm not sure if Cormier ever solved the problem in Chocolate War. I suspect he deliberately didn't to show us that in real life the problems don't always get solved, that good doesn't always prevail. But then we already knew that, didn't we?
